We know there was more than one "Bat" (the flying craft), because towards the end of The Dark Knight Rises, the engineers tell Fox that the autopilot was fixed. We also know Fox kept all the gadgets under one roof.

So when Bane blasted his way into Applied Sciences vault, where he took all the Bat Mobiles, why didn't Bane take the Bat? Or if the Bat was not there, why didn't Bane go looking for it, as we know he was very much aware of it.

Why does Bane put an IV in Dr Pavel?

He wanted the flight crash to make it look like the death of Dr Pavel, so he took the blood from Pavel and put it in other guy so that when they find the bodies after the crash they can confirm the death of pavel by his blood signature.

Why does bane want Pavel?

Bane wants everyone to think that Dr. Pavel is dead, not just kidnapped. He's the only one who knows how to turn the clean power source developed by Wayne Enterprises into a bomb. His being kidnapped would raise a lot more suspicion than dying in an accidental plane crash.
