Right before the Night's Watch left the house in Game of Thrones S02E03, Sam gave Gilly something, but I'm not entirely sure what it was. It was something his mom gave to him.

He gave Gilly a thimble that once belonged to his mother. It's the only thing of his mother's that he currently possesses. When Gilly refuses to take it since it's such a precious item, Sam insists that she's only keeping it safe until he returns from the ranging.

What happens to Gilly and her baby?

In A Feast for Crows, she is sent South aboard a ship to Oldtown with Samwell, ostensibly with her child; in truth Jon Snow swapped her child with that of Mance Rayder, to spare the innocent child from Melisandre's flames on account of his king's blood.

Why did Gilly leave her baby?

Gilly wants to take both babies with her, but Jon tells her that if she doesn't do as he says, and Melisandre sacrifices Mance's baby, Jon is going to kill Gilly's baby as well. Yikes, Jon. Poor Gilly is forced to take Mance's baby with her and Sam as they voyage to Oldtown, and leave her own baby at Castle Black.

Why did Sam and Gilly leave Castle Black?

When we last saw Sam (John Bradley) and Gilly (Hannah Murray) in the season 5 finale of Game of Thrones, they were leaving Castle Black so Sam could enroll in the Westeros college to become a maester.
